I am building a Long Point - flat bottom skiff. Should the side be planed flat or should I leave the gap and just Fillet the sides on? Thoughts? Thanks

Do you mean should the bottom be beveled to match the angle of the sides established by the molds?
Yes. You'll have a more stable assembly until you get the fillets in, and likely a stronger glue joint to boot.
Yes bevel the side panels at the chine with a plane. Fix the side panel to the molds, lay a batten across the molds at the chine and scribe a pencil line on the side panel and cut close to the line and then plane to the line. Use a small piece of plywood layed on the bottom to check for fair. Worked for me on my Garvey, hope it helps you.
