How best to glue them?
OK, I don't mean a boat deck, unfortunately. Ipe is pretty oily, and the deck will be unfinished. Anyone have an experience with the stuff?

I screwed and plugged my Ipe deck using the standard yellow glue. Although it being a covered porch, it's constantly wet from hosing off and blowing rain. After 4 years, no sign of any screws popping.

a little varnish will usually hold a bung if ya have some handy.

Polurethane glue (aka Gorilla Glue and its bretheren) would do the trick just fine. It's billed as 'waterproof' but is not recommended for submersion.
Submersion shouldn't be a problem on a backyard deck. If it is, you've got other problems than the fact the glue holding in your plugs is letting go :D

Yeah, Nicholas, I'm 410' above sea level, tho I can see the ocean on two sides of me, so conceivably anything's possible. A good tropical storm will generally fill the gutters (and cistern, if I'm not careful) with salt water!

Now, Lessee, that's two boxes of 316ss screws, 3m/box, means....sheeesh, I better get busy.
