I want to install a deck pipe on my boat with plywood dynell decks. The cap and cover will cover the hole. What kind of throuh hull should I install to protect the raw plywood once I cut the hole?

Well, the specific thru hull is less important than sealing the hell out of the edges of the plywood. (epoxy AND paint would be nice, but I'll settle for just epoxy.)
Then bed the sucker down with generous dollops of your favorite waterproof gunk. Bedding compound if you plan on ripping this out, sikaflex or 5200 if you don't.
GENEROUS dollops.

I am worried that the epoxy will take a beating and eventually allow water into the plywood.

DO NOT USE 5200 ON A BOAT THAT YOU DON'T INTEND TO SELL SOON.
Next year's owner will curse the #$%^&*@#$%^& who unnecessarily left him with a permanently non-removeable part.
