Reading a previous thread on drilling through floor timbers reminded me of another job.
There have been several times where I had to drill long holes which required defined starting and ending points. I would make a jig out of scrap plywood which could be cut to suit. Here's a rudimentary drawing and I'll leave it to your imagination and cleverness the to see if it might work for your situation. Sometimes I have cut it and reassembled it in order to get to the other side.Drilling Jig (http://www.midcoast.com/~aft/images/drillguide.jpg)

Ah yes, the educated C-clamp. What also works well in conjunction with this is to secure a short length of pipe to the jig, the inside diameter of which serves as a guide for the drill/auger instead of the vee-groove in blocking, if you wish and if dimensions work out that way. I like to use some sacrificial dowel stock as the locating pin on the far end of the jig. They're great, and as trull indicated depending on your need and creativity you can build them to suit lots of applications. Nice job with the drawing trull.

Looks like a great jig! The pipe/drill guide modification sounds good too. Thanks
