My transom is framed with 2x6's and there is a tiny bit of separation between the lower 2x6 that runs the bottom length of the transom(I used liquid nails and not PL premium here sadly) and the plywood that makes up the whole transom. Any ideas on what I should trickle into this little area to seal it up and bring it together? Some thin epoxy, a glue? Something with pretty low viscosity I am guessing as a thicker glue likely won't dribble down into the space? I can then drill a screw in from the inside or outside of the boat to give it some clamping pressure.

Any decent actual waterproof adhesive should work well enough. Can you use a thin piece of something to slide into the area and spread the adhesive around? ...or maybe force it down into the void using a putty knife or whatnot? ....because that is certainly better than the 'trickle down' method. (3M 5200 is a tried and true product for such an application.)
Keep in mind that PL400 (and the other PL products) and Liquid Nails, although 'waterproof', are not meant for areas that are continually submerged or wet....waterproof apparently actually meaning 'water resistant'.
While products such as 5200 (and other throughhull-type adhesives) are actually made to be submerged.
